The station was established in October 1880 with the opening of the New York and Long Beach Railroad (NY&LB), on the west side of Ocean Avenue and the east side of the tracks, and contained a freight house that was built between October 1 and November 5, 1880. The station became part of the LIRR system in 1909, when the NY&LB merged with the LIRR.
Although the station is located within New York City, it was not initially part of LIRR's CityTicket program—which provides discounted tickets for LIRR and Metro-North Railroad trips entirely within the city—as the line passes through Nassau County. Residents and politicians had asked the MTA to include the station in the program.

The station was opened in 1898 by the New York and Long Beach Railroad and originally was known as South Lynbrook station until 1924. Centre Avenue station was originally located a block to the west and had a station house, but was moved east when high-level platforms were installed in the late 1960s in order to facilitate the new M1 railcars.
